What I've found works for me (doesn't fix the issue in-code, and may not be of use for you) is to use a hard link instead of a soft link. So this fix to this issue is the same as for JENKINS-22376 and JENKINS-22391 : Use the CLI instead of JGit to initialize the repository. Inside cygwin, symlinks are symlinks and you can't mess them up like you did.
